The phrase is generally used to refer to a brief visit to the toilet, presumably to urinate, as opposed to a longer visit (to defecate), which is sometimes referred to as "long call".
Examples:
"He has gone for a short call."
"Take the child for a short call."

The exact origin is unknown. However, it is not considered polite to explicity say that you are going to the toilet.
