Long call refers to a visit to the toilet to defecate, as opposed to urinating (short call). However, the phrase "short call is more commonly used to refer to any visit to the toilet.
Example:
"The child wants to go for a long call"

The exact origin is unknown. However, it is not considered polite to explicity say that you are going to the toilet.
